I've found that the following sequence has to be followed when using version 3.2 of the Blackberry desktop with Notes 6.2CF1:

Install Notes 5.x (I used 5.12)and setup Notes.
Install BlackBerry desktop and synchronise.
Install Notes 6.2 using the original v5.x paths.

If you try to install 6.2 from scratch the desktop software will throw an error saying it can't find the notes.ini because of its new location in Documents and Settings, and you won't be able to select Notes 5.0 for mail and tasks.

I don't recommend using the v6 plugin from RIM.
